Title: Charge a Capacitor

I have an off grid PV system with a SLA battery bank.  I have the Midnite MN5048DIY charge controller/inverter.  Between the batteries and controller/inverter I'd like to install a supercapacitor that can handle surges in order to protect the batteries.  The capacitor shipped fully discharged so the voltage is very low.  In order to connect it to the battery bank the voltage will need to be similar to avoid a sudden surge of power.  When I connect the controller in it's standard configuration to the capacitor it will not charge and I receive errors 03, 04, & 29.  Is there a way to program the controller/inverter so that it will charge the capacitor by itself prior to connecting it to the batteries?

Not sure of a solution about your question, but I do know that in the lithium world when battery bms don't have a precharge resistor circuit in them, people talked about using a pencil lead to precharge the capacitors to avoid the large spark and surge to inverter - and batteries shutting down from that surge of current.
If you think that precharging the capacitor would help , do a search on internet and you should find some more detailed info on how to do that.

Curius what you have for batteries that can be damaged by the 5048? Generally speaking, inverters have a lot of capacitance internal to assist with surge also
